Try hitting select on the battle screen and moving them. My memory is fuzzy but I want to say that can do it. Select button while on the moves summary screen, IIRC. Press select on a move. It was how you did it before the games were on DS.

Yeah it seems without RTC support you physically cannot play Pokemon Crystal without the original cartridge on Analogue Pocket. That is… frankly disgusting. I can confirm from personal experience that Pokemon Crystal will work on the Gameboy Player - in addition to the Gameboy Color, Gameboy Advance, GBASP and Pokemon Stadium 2 via a transfer Pak.
